Just put a good PFD on her and turn her loose. Laughing I can't imagine that she'd have any problems on flat water in a Trophy. My 14 year old daughter felt completely secure in mine:

I’ll recommend Thule 835XTR Hull-a-Port kayak rack it conveniently works with them all. Thule 835XTR Hull-a-Port j-style design makes it very easy for just one person to load a kayak and it would be cheaper for you also.

If your girlfriend is new, maybe start off testing her in a pool or less than waist deep pond. if you do go out, tie a rope from the first kayak you are in to tie it to hers, maybe buy a makeshift catamaran style outriggers. Buy a inflateable life vest for her if she flips over she can pull the trigger and it will right her in the boat.

You make it sound like kayaks are the most unstable and dangerous boats out there. I agree with you on going to a pond for your first trip, and wearing a life vest, but the whole catamaran and safety rope thing are ridiculous. Also, why an inflatable life vest? Just wear a normal one…

I recently started using a trophy, very stable, I usually dont worry about tipping.

I bought a set of the yamika straps and the foam blocks, but it didn't work out to well. Does any one strap there kayak directly to there rack without the foam blocks?

Since your Trophy sits flat on the crossbars of a roof rack, you don't really need a J-rack. However, you need something to keep it from moving laterally (i.e., sideways). A cheaper alternative to a Thule J-rack are Thule 503 Load Stops. They attach to the crossbars and provide lateral support for quite a bit less money.
